I haven't understang almost nothing.
If you meant to import a .pkg file into ZModeler, click on menu File and then Import and choose the .pkg file that you want to import; is better that you have all the other folders besides the Geometry one.
To export it after made the edits, click on menu File, Export, replace the original (before make a backup copy of it) and in the Exporting properties window, select Standard vehicle and fill the paintjobs list with the suffixes of the textures names (look the .info files for the exact color list to make the list like the original one or look in the game the car color list). Click Export.

ZModeler allows to export in the MM2 .pkg file type. Edit the pedestians seems that's impossible: the pedestrians .pkg files after opened with ZModeler will result empty, and the colors used for the pedestrians aren't textures, but flat colors applied by the game to them. Are used only two pedestrians models with two variants, the man and the woman pedestriand with and without the waterproof.
